Objective
We are developing a pipeline that takes a DWI or a DTI as an input. It then reorients the image, computes the DTI if the given image is a DWI, computes a scalar image from the DTI and registers this image with a given reference image or atlas.
Approach, Plan
The pipeline will be written as Slicer3 module which creates a Batchmake script that calls tools available in Slicer3.
Progress
The command line module for this pipeline has been written. It is composed of a CLI module and some BatchMake scripts calling the tools used in the pipeline. Some tools used in the pipeline are not included in Slicer directly in Slicer and have to be integrated
