I encourage you to contact my team at the fMRIDC. I believe that we have a great amount to add to the discussion of such an ontology. We have used Protege for years and are also redesigning our already extensive XML schema. Kevin Mitcham (kevin.mitcham@dartmouth.edu) is our point person.
